Dog Changing Color

My dog is now on thyroid medication and has changed from a black white gray merle to patches of brown. Even her tail has changed. She is mix of Australian Shepherd, West Highland terrier and possibly American Eskimo (we think)... So hot we had her coat cut and now only comes in patches. Again we believe it's a result of thyroid and medication. Vet thinks food???
